Not sure why that would relate to VPN/Proxy usage. Protocol Encryption doesn't do anything for anonymity, that's really used in the case your ISP is traffic shaping your torrent traffic. (you can google around for Bittorrent Protocol Encryption if you like) I don't trust proxy settings in torrent clients but that's your call.
